So... Morelia- by bus it is exactly 4 hours from Mexico City. Buses from Mexico City to Morelia leave every hour on the hour and they are first class- way more comfy than the plane. If you were to do the Continental flight thing, you could be in Morelia by the time your flight finally leaves. And no, Morelia is NOT dangerous.
There are several bus lines you could take but I would recommend ETN. You'd have to go to the bus station at Observatorio to catch one and the trip will cost you like 300 pesos or so.

You're going? That's me hometown. I always fly to Mexico City then take a bus. If you fly from Mexico City to Morelia's airport you're just wasting your time and money. Morelia's airport is like 45 minutes outside of the city... well, more like half an hour but it's hardly worth it IMO. Of course if it's your company the one coughing up the dough for this then... meh, do it.
That being said, I love Morelia. It's beautiful (dirty, yes - damn stupid Mexicans that can't fking take care of it) but it IS beautiful aside from that.
